As far as I can tell, there are four universal languages that everything in the universe communicates with: lingual, spatial, mathematical, and vibrational.
Lingual abilities are confined to the animal kingdom, most extensively used by humans. It's the ability to communicate using words, grunts, barks, etc.- anything coming from a vocal system. It's thought that we humans have the largest "vocabulary" of any species on Earth, by far.
Spatial abilities are used by the animal kingdom to a lesser extent, though many species use more body language than vocal. Even humans use body language when verbal communication breaks down. I believe "directional languages" are also used by microcosmic and macrocosmic bodies to communicate with each other. Think of atoms and planetary systems: they all operate by natural laws that depend on the different variables of space, such as time, gravity, spin, velocity, etc. These variables are like languages for bodies that cannot communicate in conventional forms.
Closely related to spatial languages are mathematical ones. The natural laws derived from spatial languages can usually be explained using mathematical properties. Counting systems are used by many mammals, not just humans. Most remarkably, humans have created a mathematical language called binary to invent machines that communicate with each other: computers, cell phones, satellites, etc.
Vibrational languages are perhaps the most difficult to understand because they arise from the inconsistencies of quantum theory. Their root comes from the waveform of particles, where they nest like the smallest of Russian dolls, propagating and conglomerating into signals coming from larger bodies like elements, then larger bodies like organisms, then even larger ones like stars. Any species that uses sound without a vocal system, or any other sort of energy to communicate, is tapping into this mysterious chain of vibration. Also, the language of music is thought to be a manifestation of this type, which is not only used by humans, but in the proportional movement of celestial bodies.
Humans use all four of these universal languages to some extent. It appears the more evolved a species is, the more it uses different combinations of these. A more evolved alien species would have probably discovered other universal languages- ones we aren't yet capable of perceiving.
